A Windows Installer (MSI) custom action.  The functionality comes as a .EXE or .OCX for scripting.  If you've tried to attempt to set permissions with Windows Installer's built in support, you already know the built in support is insufficient - setacl is a great solution.   This utility has been around quite a while - but unlike many free projects it is constantly undergoing improvements.
